While another team works out a way to save them, a bug attaches itself to John Sheppard's neck, and it is slowly killing him.

After another unexpected encounter with the Wraith, the fifth encounter in nine missions, the Atlantis Expedition can find only one explanation as to why that is; there is a spy in the city.

The First Atlantis Reconnaissance Team's Puddle Jumper goes down on a routine mission due to electromagnetic interference. The team also make first contact with the inhabitants of M7G-677, who mostly comprise of children, since they believe that in order for the Wraith to leave them alone, they must kill themselves the night before their 25th birthday.

The Atlantis Expedition makes first contact with the Hoffans, who have developed a drug to prevent the Wraith from feeding on their "food supply". Carson Beckett helps them perfect it, but discovers a few unforeseeable side effects.

With their food supply running low, Teyla Emmagan suggests to the Atlantis Expedition to make a deal with an Athosian trading partner, the Genii. However, the team discovers that they are not what they seemed, a militaristic civilization with a plan to destroy the Wraith.

A storm covering 20% of Lantea that strikes every 20 to 30 years is brewing and is heading straight for the mainland, and then Atlantis. Unfortunately, a Genii strike team, led by Acastus Kolya plan to seize Atlantis for the supplies the expedition promised them, and takes everyone prisoner.

John Sheppard, who evades capture from Acastus Kolya tries to take back Atlantis while the storm is zeroing in on the city. From the mainland, Carson Beckett, Teyla Emmagan and Aiden Ford risk their lives to get to the city through the storm.

The First Atlantis Reconnaissance Team are under attack from Wraith darts, and then sees them wiped out through a mysterious energy beam. They search the planet below, Proculus, who do not have advanced technologies, but Rodney McKay suspects they are hiding something, especially after the priestess, Chaya Sar comes to Atlantis and has her eyes on John Sheppard.

The Atlantis Expedition finds an elderly woman in stasis, who was like that for 10,000 years. Thinking she is an Ancient, they revive, but find out that she is Elizabeth Weir, who is from an alternate timeline, where the Expedition came to Atlantis, where the conditions weren't as perfect as the other team did when they arrived.

On Dagan, the team find a series of clues leading to a Zero Point Module to defend Atlantis and contact Earth. However, a group of Genii led by Acastus Kolya also wishes to find the ZPM.

In the wake of discovering a fleet of three Hive Ships zeroing on Atlantis, Rodney McKay manages to give the Stargate enough power to dial Earth for one second, which is more than enough time to send compressed data, including the team members' messages to their families.

Teyla Emmagan is plagued with several nightmares about the Wraith. Soon, her team discovers that her ancestors were experimented on by a Wraith scientist, and she has Wraith DNA. This gives Teyla the capability to contact the Wraith from a certain distance, including those from the oncoming ships.

With very little time before the WraithHive Ships get to Atlantis, Rodney McKay plans on fixing a weapons satellite from within the Lantean system to destroy the ships. Meanwhile, as a precaution, Elizabeth Weir considers destroying the city before the Wraith can get their hands on it so they can find a way to their new "feeding ground", Earth.

The new Earth battle-cruiser Apollo arrives in Atlantis to launch a preemptive strike against an armada of Asuran ships preparing to take off to Earth. A mysterious illness causes everyone in the Atlantis Expedition to lose their memories, which will soon kill them all. However, Ronon Dex and Teyla Emmagan haven't been infected, and the fate of the city truly rests on their hands as they try to convince the team to save themselves.

Teyla Emmagan and Jennifer Keller go to the new Athosian settlement on New Athos on a routine medical check-up. However, when they arrive, they find the Athosians missing, with a tribe of warriors taking their place. With no way to contact Atlantis, the couple is to survive the night while searching for clues as to what happened to the Athosians.

With the Asurans undeterred in their effort to wipe out Human populations to defeat the Wraith, the Atlantis Expedition now have a means of tracking their ships and destroy them using the newly acquired plasma beam weapons on their ships. In order to stop them, the Atlantis Expedition, Wraith and the recently discovered Travelers must work together to stop the Asurans once and for all.

The Atlantis Expedition encounter a partially damaged WraithHive Ship after their successful battle against the Asurans. A quarantine lockdown leaves everyone in Atlantis trapped, threatening several relationships in the progress. However, some of the team learns that the quarantine lockdown might be nothing more than a false alarm, but it does not matter, as the entire city could be threatened.

The Atlantis Expedition stopped the Wraith from reaching Earth, and now that they turned Human, they send them to an isolated world to teach them to administer the retrovirus themselves. However, some of them, including Michael Kenmore is starting to remember their past.
